Hello,
I self-host my Bluesky account on my own server.

The authentication for bluesky only seems to work with the bluesky app.

Is there a way to connect with bluesky for a self-hosted server?

Yes, you can connect with the Bluesky account hosted on your domain. You can add your domain under the identifier to acheive the same. Please test the same and let us know how it goes.
